Players guide their party of adventurers through the town of Zey Meruze which acts as a central hub and five different areas called Alterworlds, acting as the dungeons. The players progress through these worlds in an attempt to complete quests for the 'Guild', a ruling body of Alchemists who run the world. Compared to previous Atelier games, this one allows players to take a more 'open route' to the end of the game.

Alchemy is again an important part of the story, and players are able to make use of it to improve their equipment and make their party members more powerful.
